Bioinformatician I

The O’Donnell-Luria Lab is seeking a creative and self-motivated candidate to play a key role in developing computational methods to improve the diagnosis of rare disease. Our research group is located in the Division of Genetics and Genomics at Boston Children’s Hospital and in the Program in Medical and Population Genetics at the Broad Institute of MIT and Harvard. We are an interdisciplinary team of post-doctoral researchers, computational biologists, and software developers who engage in the design, development, and deployment of cutting-edge genomic technologies at exceptional scale to characterize and interpret the impact of human genetic variation, using the largest human reference dataset, the Genome Aggregation Database (gnomAD). In particular, you will be a part of the gnomAD methods development group and will have the opportunity to make substantial, concrete, and meaningful contributions to patients and families affected by rare disease.

Representative projects include: a) developing methods to evaluate how commonly rare variant combinations occur in the general population to improve diagnosis and gene discovery for recessive disease; b) studying the involvement of unannotated human genes by comparing genomic data from the general population and rare disease patients.

You will be responsible for:

Working with methods team members and Dr. O’Donnell-Luria to develop, design, and execute elegant and efficient computational methods and pipelines on gnomAD and rare disease data
Writing pipeline code in Python and Hail (https://hail.is/) with an emphasis on correctness, concision, readability, re-usability, robustness to scale, speed, and automation/ease of use
Regularly contributing code to the team’s GitHub repository and participating in team-based code review
Presenting results at regular intervals at lab and project team meetings, including meetings with external collaborators as well as conferences as appropriate
Contributing code, figures, and text to team presentations, grants, and publications, including, as appropriate, leading and coordinating manuscript writing

We are looking for a highly motivated candidate with the ambition to establish a significant body of code that advances the discovery of the genetic causes of rare disease. You will have an interest in developing domain expertise in computational methods for analyzing next-generation sequencing data, as well as an interest in the technical aspects of deploying these methods at scale.

In order to qualify, you must have:

Has demonstrated experience in quantitative (statistical, mathematical, computational) research with large data sets; skill and experience with statistical analysis and/or computational biology is strongly preferred
Writes clean, efficient, robust, and readable code, with demonstrated proficiency in one of the following: Linux, Perl, Python, Java, C++, Matlab, or R, with a strong preference towards Linux, Python, and R
Has a BS or MS degree and 0-2 years experience in computer science, engineering, physics, mathematics, (bio)statistics, biology, chemistry, physics, or related fields
Listens, communicates, and collaborates well with team members, clinicians, software developers, and research scientists
Manages time well and is able to respond to shifting priorities on multiple projects in a fast-paced and rapidly changing environment
Exhibits strong initiative and the ability to take ownership of assigned tasks and projects
Demonstrates excellent written and oral presentation skills

Computational Biologist, Translational Immunogenomics Lab

Overview

We are seeking highly motivated and skilled computational individuals who will work within an interdisciplinary team comprising computational scientists, data scientists, bioinformaticians, physicians, and biomedical scientists on developing analytical pipelines for personalized neoantigen vaccine (NeoVax) trials ongoing in the Center for Personalized Cancer Vaccines (CPCV) at Dana-Farber Cancer Institute. The position with formally be in the Translational Immunogenomics Lab (TIGL) within the Center for Immuno-oncology. The analyst will also assist in the analysis and interpretation of actual patient data as they accrue on our various trials. The position will entail interfacing with oncologists, immunologists and computational biologists within Dana-Farber and the Broad Institute.

Responsibilities

The ideal candidate will have formal training and experience in analysis of high-throughput data using statistical or machine learning methods and strong programming skills.

Projects may include:

Creation and maintenance of computational pipelines using publicly available and locally developed tools for analysis of patient data
Combined analysis of data from repositories such as the The Cancer Genome Atlas project (TCGA), Genotype-Tissue EXpression (GTEx) and Cancer Cell Line Encyclopedia (CCLE) with data generated in-house for on-trial patients
Creation of pipelines for interpreting data from single-cell RNA-Seq and single cell TCR-sequencing experiments
Analysis of spatial transcriptomics data
Computational and statistical analysis of cancer genome and transcriptome sequencing studies
Packaging of tools using the Docker and Conda applications

Qualifications

Highly motivated and skilled individuals with a Master's or Bachelor's degree in bioinformatics, computational biology, computer science, mathematics, physics, computer science or engineering or comparable research or industrial experience.
Ability to apply statistical and machine learning techniques to solve “big data” problems.
Experience developing algorithms and proficiency in coding (C/C++, Perl, Python, JAVA, Scala or equivalent).
Significant experience in data analysis languages/environments (R, MATLAB or equivalent) with a desire to focus on applications in computational biology.
Ability to work in a highly collaborative, multidisciplinary, and intellectually challenging environment, including excellent oral and written communication skills, to conduct both self-directed and guided computational research
Must thrive in an academic/professional atmosphere, where interdisciplinary teams are central to project success.
Prior knowledge of cancer biology or immunology is a plus.
Software development experience is desirable but not required.

Medical Informatics Analyst, Senior

Your Role

Clinical Quality Analytics team is looking for a Senior Medical Informatics Analyst who has hands on experience on data analysis, research and programming using SAS from various data sources (flat files, relational databases, other SAS datasets etc.) using Base SAS. The Senior Medical Informatics Analyst will report to Data Analysis Manager. In this role you will process and analyze data to support Blue Shield of California Clinical Quality goals including HEDIS, MEDICARE STARS, MCAS measures, etc.

Your Work

In this role, you will:

Conduct independent analysis of high complexity under moderate supervision and guidance, develop novel analyses and reports
Develop documentation and create and execute workplans for analyses of high complexity
Design, build, and enhance data applications / repositories so to support specific reporting requirements
Provide advanced analytical support for business operations involving claims, provider data, membership data, clinical data, pharmacy data
Maintain ETL data processes supporting HEDIS and other clinical quality reporting efforts
Assists junior team members through peer review of projects, informal training, or mentoring
Contributes to team success by accomplishing tasks as needed

QUALIFICATIONS
Your Knowledge and Experience

Requires an MA, MS, in health science, quantitative social science, public health, health services research or business, or BA/BS with demonstrated equivalent work experience
Requires SAS Certified Base Programmer Credential or equivalent
Requires experience developing and implementing SAS programs in a production environment, comprehension of SAS macro language, and other SAS procedures, working knowledge of UNIX commands, shell scripts.
Requires superior analytical skills – identify, analyze, research on data issues
Requires at least 3 years of experience in managed Health Care preferably in health plan focused on clinical quality and HEDIS reporting
Requires ability to document processes, excellent technical, interpersonal, written, and oral communication skills
Requires candidate to be a self-starter motivated to interpret business needs, possesses strong problem-solving skills, as well as technical expertise needed to do hands-on data analysis, research, and programming work
Requires intermediate expertise in MS office applications.
Desired experience in Visual Analytic tools (Tableau)
